In early 2006, he returned to the UFC.

In March 2006, he returned to the UFC and lost against Georges St-Pierre.

In September 2006, he fought Hughes for the Welterweight Championship for the second time at UFC 63. Penn was defeated by Hughes after suffering a rib ailment in the second round.

In 2007, he served as a coach for The Ultimate Fighter 5.
